If I have a .m4v file that contains a 3d movie, can I add it to My Library in iTunes and play it on a 3d TV using AppleTV fourth generation?

Not sure, the best thing to do would be to try. The Apple TV 4 is capable of playing 3d content (there are some 3d games available, whether your specific movie and/or it's format are supported or not I couldn't say.
